Takashi Natsume has been able to see things that others can't since childhood, such as yōkai, a type of spiritual being that resembles monsters. Natsume's late grandmother, Reiko, would invite yōkai to compete with her and those who lost would be forced to form a contract with her, binding their names to her "Yūjin-chō". Since the book came into Natsume's possession, he has been spending his time returning the names written in the book to their rightful owners, accompanied by Nyanko-sensei, his self-proclaimed bodyguard. Natsume, who has been busy navigating between humans and yōkai, accidentally runs into one of his old classmates, Yūki, which brings back painful memories of a particular yōkai for Natsume. Meanwhile, Natsume meets Yorie Tsumura, a woman who was in the memories of a yōkai whose name he returned. Yorie knows a lot about Natsume's grandmother, but now lives a peaceful life with her only son, Mokuzu. Being with this family is very soothing for Natsume, but it seems that a mysterious yōkai is wandering around the town. On his way back from an investigation, a "yōkai seed" that had attached itself to Nyanko-sensei falls into the Fujiwara family's garden and transforms into a large fruit tree overnight. When Nyanko-sensei eats the fruit that resembles himself, he suddenly splits into three!
